It is usually just a single line of code, but it will depend on your affilate tracking. You should find that code in the help files.

I am using IdevAffiliate to track affiliates and set cookies so I do not know how other tracking scripts work. But I am sure setting cookies is fundamental settings that all affiliate tracking scripts have in common.

So depending on your script, check the setting and you can set up cookies.
